Yes the Customer will need to associate the affiliation from a list of Affiliates. And Once the Affiliate and Customer have been associated together all future customer purchases are commissioned to the affiliate associated.
I have been working with wcLovers Custom but have not heard anything in over 2 weeks. Can someone Please contact me reguarding this.

It is important in our business structure that a customer can be assigned to a specified affiliate always. If the Customer changes affiliate we want Our Admins to be able to approve the customer change.
